Summary

14537 epithelial cells from adult human ileum, colon and rectum are performed single-cell transcriptome analysis, cell types and signature genes are presented, so as new representative genes. Bases on the gene expression pattern, difference of cell types, signaling changes, absorption funciton, inmmunity and hormone activity are analyzed. In addition, species diversity is briefly performed by analysis of human and mouse ileum single-cell database.

Processing steps for GSE125970
  1. Quality control and preprocessing of high throughput sequencing data were using SOAPnuke with parameters -n 0.1 -l 10 -A 0.25 -Q 2 -G --seqType 1
  2. 16 bp 10xTM Barcodes and 10bp UMIs were encoded at the start of Read 1 (R1).
  3. Reads alignment, filtering, barcode counting, and UMI counting were performed using cellranger 2.1 with default parameters
  4. Sample normalization and scaled gene expression data were calculated by Seurat2.3.2
