Summary

Alternative splicing (AS) generates isoform diversity critical for cellular identity and homeostasis, yet characterization of this diversity in single cells remains limited. We developed Expedition, a computational framework to categorize and visualize the heterogeneity of AS from single-cell transcriptomes. Expedition consists of (i) outrigger, a de novo splice graph transversal algorithm to detect AS from single cell RNA-seq; (ii) anchor, a Bayesian approach to assign splicing modalities and (iii) bonvoyage, using non-negative matrix factorization to visualize modality changes. By applying Expedition to single iPSCs undergoing neuron differentiation, we discover that 25% of AS exons exhibit bimodality and are flanked by longer and more conserved introns harboring distinct cis-regulatory motifs. Bimodal exons are highly dynamic during cellular transitions, preserve translatability, enriched in recently emerged genes and have conserved AS in mammals. Applying Expedition (http://github.com/YeoLab/Expedition) in single cells redefines our estimates and understanding of AS in evolution and biology.

  1. Reads were trimmed of adapter sequences TCGTATGCCGTCTTCTGCTTG, ATCTCGTATGCCGTCTTCTGCTTG, CGACAGGTTCAGAGTTCTACAGTCCGACGATC GATCGGAAGAGCACACGTCTGAACTCCAGTCAC using cutadapt v1.8.1
  2. Trimmed reads were aligned to RepBase v18.05 using STAR v2.4.01
  3. Reads that didn't align to RepBase were aligned to hg19 using STAR v2.4.01 and a splice junction database derived from GENCODE v19
  4. Transcripts per million (TPM) per transcript was calculated from reads that didn't align to RepBase were quasi-aligned to GENCODE v19 protein coding and lincRNA transcripts using Sailfish v0.6.3
  5. TPM per gene was calculated by summing the TPM for all transcripts of a gene
  6. Percent spliced-in (Psi) was calculated from junction read output from STAR aligner (SJ.out.tab) were used to create a de novo splicing index in conjunction with GENCODE v19 gene annotations, using outrigger
  7. Outlier cells were calculated using K-means clustering with k=3 on the expression matrix and omitting cells which clustered into a group consisting of a majority of other cell types
  8. Modality was calculated using anchor on the psi scores for all events detected in at least 10 cells, for each cell type
