Summary

We performed pseudouridine profiling (Pseudo-seq) on 11 biological replicates of chromatin-associated RNA. We performed mRNA-seq of PUS1 knockout, PUS7 knockdown, RPUSD4 knockdown and wildtype HepG2 cells. We used an in vitro pool based strategy to assign pre-mRNA targets to individual human pseudouridine synthases (PUS) .

Overall Design

Pseudouridylation was measured using Pseudo-seq, a seqeuncing based technique for identifying Ψs (Carlile et al. Nature 2014).

Processing steps for GSE123613
  1. Library strategy: Pseduo-seq
  2. Reverse reads were trimmed of 5′ amplicon sequence using cutadapt (-G)
  3. Trimmed paired end reads collapsed using PEAR (default settings)
  4. PCR duplicates collapsed for in vitro Pseudo-seq libraries using fastx_collapser
  5. Reads were mapped to bowtie indices of the pool or GRCh37 for chromatin-associated RNA Pseudo-seq with tophat2.
  6. Reads from PUS1 knockout and wild type mRNA-seq were mapped to GRCh37 using STAR
  7. Pseudouridylation was assessed using cutom python scripts (see text)
  8. Differential mRNA level analysis of PUS1 knockout and wildtype mRNA-seq using DEseq2
